Summary

This two day course is aimed at those who have a basic understanding of the Python programming language and want to develop their skills and knowledge further, by applying the language to large biological datasets.

The course will provide an introduction to Biopython and other libraries designed for handling biological data. The material will cover a more in-depth discussion of object-oriented programming, and multiple examples and exercises teaching you how to use Python to investigate large datasets and automate common analysis tasks. As well as this core material, a set of optional, more advanced tasks will be provided, focusing on particular problems and data types, allowing you to perform powerful and complex analyses, or generate informative diagrams and figures.

Subjects covered either in the core material or in the optional advanced exercises include:
- handling large sequence files
- multiple sequence alignments
- building, drawing and handling phylogenetic trees
- drawing genome feature diagrams
- parsing BLAST results
- handling VCF files of genotype variant calls
- automated access to biological databases

In addition to these, you are encouraged to bring along examples of datasets/file formats that you would particularly like to learn to work with in Python.

The course will follow a similar structure to the Introduction to Python Programming, with the majority of time spent getting hands-on experience with experienced Python programmers to provide help and discussion. Key concepts and information will be conveyed through a small number of short, lecture-style taught sessions.

We recommend that you have a grasp of the basic concepts and data structures of Python before you take this course, though experience with other programming languages may be sufficient.

The course is recommended for anyone who has to do any kind of scientific data analysis.
